Cork missed a penalty, scored an own goal and finished with ten men at Ferrycarrig Park.
It didn't augur well for Tommy Dunne's side as Graham Cummins first missed a penalty on 51 minutes.
Two minutes later Cork fell behind to an own goal by Cillian Lordan.
Danny Furlong doubled Youths' lead on 85 minutes when pouncing on an error by Neal Horgan to shoot past Mark McNulty.
Gavin Kavanagh got a goal back for Cork on 89 minutes. In the aftermath of the goal, though, City substitute Eoghan Loughheed was shown a red card.
