Second half goals from John Kearney and Willie John Kiely showed Waterford had bags of character as they came from behind to finish second in the First Division and get home advantage in Tuesday's play-off semi-final with Monaghan United.
Shels started superbly and got their reward on 34 minutes when Mark Leech drilled low past Kevin Burns.
But Blues stormed back into the game after the break, levelling on 74 minutes when Kearney stretched to toe past Dean Delaney from Paul Murphy's diagonal pass.
Blues then won the game ten minutes later from a classic counterattack.
Alan Carey headed clear and Murphy raced away to cross for Kiely to control the ball and shoot home.
