Paul Murphy scored twice to help move Waterford back above Shelbourne into the promotion play-off places.
Vinny Sullivan put Blues in front on the half hour when he tapped home the rebound after Gavin Cullen could merely parry a header from Murphy.
It was route one for the second goal on 70 minutes. keeper Kevin Burns' clearance ran through for Murphy who lobbed Cullen.
Murphy got his score goal of the game on 79 minutes. Sullivan flicked on Paul Walsh's cross and Murphy headed past Cullen.
Kevin McHugh got a goal back for Harps two minutes later, controlling a cross from James Doherty to shoot past Burns.
