Philly Hughes scored twice as in-form Monaghan won the match of the night at the RSC as Waterford finished with ten men.
Despite the loss, Blues stay second on goal difference ahead of Monaghan and Limerick.
Hughes put Monaghan in front on 14 minutes before Blues had midfielder Gary Dunphy sent off eight minutes later.
Hughes sealed Monaghan's win with his second goal in the third minute of stoppage time with Blues getting a consolation goal back a minute later through Willie John Kiely.
