Cork needed a penalty to earn a point at Lissywoollen as Athlone finished with nine men.
Town deservedly took the lead on 36 minutes when Cork failed to clear a corner properly and midfielder Gareth Kenna chipped past Mark McNulty.
City were level within six minutes from a penalty, shot home by Davin O’Neill after referee Rob Rogers booked defender Des Hope for a foul on Graham Cummins.
Hope was then sent off for a second yellow card offence on 82 minutes when he felled Shane Duggan.
Midfielder Kevin Williamson was then also dismissed in stoppage time when receiving a straight red card for a foul on Cummins.
